Hi ! Thank you for this great tool.
I used this command :
"~/Software/clann/clann -ln -c clann_commands ../all_subset_trees.nwk"
And this options "hs ; bootstrap ; nj"
but I don't get branch length on my final tree. Is that normal ?

This would allow the user to get the most out of the data they have.
Pro: Allows decomposition of multi-copy gene families into their orthologous sub-families.
Con: Could easily result in paralogous gene families, especially where alternative cpoies have been lost in species - but perhaps no more than may be already happening in "single-copy" gene famililes?

I just want to point out that the install-sh is a link in both the tar.gz and zip release bundles.
Awesome work on this throughout the years by the way.

To implement a list of commands for autocomplete in readline to use to prompt the user when they press 'TAB'. This will allow the user to just start typing the command and hit 'tab' to allow them to get the command they want.

Questions related to this, should autocomplete prioritise commands over files in current directory when autocompleting?

./configure works fine, but I get the following error when running make:

make
CDPATH="${ZSH_VERSION+.}:" && cd . && aclocal-1.16
/bin/sh: aclocal-1.16: command not found
make: *** [aclocal.m4] Error 127

The only aclocal in the cloned directory is aclocal.m4.

Using RHEL 7.7

I get the following error under Ubuntu:

make
