I've been trying to get the tool to run using files from galaxy.consensus and the given test files, but in both cases I keep running into errors. Is the tool still up to date or is it just me doing something wrong?

Really stupid mistake, fixed it.

Initially, it was good to have the intermediate files for regenerating plots. However, as a stand along tool, anything beyond the output plots is an unwanted side effect.
