segfault when devtools::load_all("flowWorkspace") multiple times

It is triggered by dynamic linked libprotobuf(ad22c36) and won't necessarily affect end users since multiple library(flowWorkspace) calls won't cause the lib to be reloaded.

It's been discussed here protocolbuffers/protobuf/issues/4126 and I will try to build GatingSet.pb.cc as shared lib as well to see if it will address the issue.

Missing libtool from SystemRequirements?

Should libtool be listed in SystemRequirements? I was having some trouble installing RProtoBufLib on my Ubuntu machine, until I examined the build reports and realized libtoolize was not being found. Not sure that libtool is automatically part of GNU make.

Installation on Ubuntu 16.04

I am trying to install RProtoBufLib on Ubuntu 16.04.
When I typed devtools::install_github("RGLab/RProtoBufLib", ref="trunk") I got this:

One of the warning error messages above says that it can't find aclocal-1.14. I had aclocal (GNU automake) 1.15 installed......This warning disappeared when I followed the directions for installing aclocal-1.14 here using: https://ftp.gnu.org/gnu/automake/automake-1.14.tar.gz .

However, I'm still getting errors:

Spurious "libGatingSet.pb library not found" warning with RProtoBufLib 2.3.2

Another problem with the current code is that, in the case that the libGatingSet.pb library is actually missing, gsLibPath() will return an empty string so testing with if (!file.exists(gs)) in the .onLoad() hook is bogus. Should rather be done with something like if (gs == ""). Or, a better solution would be to use file.path() instead of system.file() in the gsLibPath() function, so the relative path to the library is always returned, even if the file doesn't exist. Then you can test with if (system.file(gs, "RProtoBufLib") == "") in the .onLoad() hook. Another advantage of doing this is that the warning message would actually display the path (right now it doesn't because gs is the empty string).

The code for detecting the presence of the libprotobuf library (pbLibPath()) has the same problems.

cannot install RProtoBufLib as dependency for ggcyto and flowWorkspace

Hi, I successfully installed flowCore few day ago (using biocLite installation) to analyse data from flow cytometry. To visualize them I'd like to use ggcyto, however I had issues to install it. I tracked back that the basic dependency I need is RProtoBufLib (which is needed for flowWorkspace, which is the only dependency for ggcyto I don't have). I installed libhdf5-dev as I read in some previous thread it might help, it didn't in my case. Running the installation using:

update the prebuilt windows binaries for protobuf

The existing binaries are still 2.6.
And the previous cross-compiling process on linux no longer works for 3.7 due to the error

Trying to build it from windows through MinGW, and the compiling seems to be ok but freezes at linking stage for libprotobuf-lite.la

vcpkg only has 3.10 available which won't be compatible with 3.7

So I will try to build it with vs from scratch...

Install errors on both Windows and Mac

I am having problems installing on both Windows and Mac using the:

devtools::install_github("RGLab/RProtoBufLib")

and

devtools::install_github("RGLab/RProtoBufLib", ref = "trunk")

devtools::install_github("RGLab/RProtoBufLib") does not work at all with the following error in windows:

  Did you spell the repo owner (`RGLab`) and repo name (`RProtoBufLib`) correctly?

I am using R 3.6.3 on Windows and 3.6.1 on Mac.
This seems to be the same(ish) issue as "Windows Installation Problems #9", except I can't get it working on Mac either. Not at all coincidentally I am trying to install CytoRSuite(2).

compiling issues on CRAN (Solaris)

You have in configure.ac (in BioC 3.11 versions only)

configure.ac: echo "untarring protobuf ...";
configure.ac: tar xf ${PBTGZNAME}

'tar' is not required to handle .tar.gz files, and does not on Solaris.
You need to do this the old way, e.g.

gzip -dc ${PBTGZNAME} | tar -xf -

or use R to do this. Otherwise the script retries until it used up the
process table .... After that, protobuf's configure is not using
CXXFLAGS correctly, as its Makefile contains

CFLAGS = -O2 -m64
CXXFLAGS = -O2 -m64

This is far too much work for 3 CRAN packages

Compilation errors on macOS

Hey @mikejiang and @gfinak, just a heads up that I ran in to some simple compilation errors on macOS Big Sur with the most recent master branch. Fortunately the errors were really informative and the gist was:

Protobuf requires at least c++11

I think it's just that clang wasn't supporting C++11 features by default. Anyway, adding CXX_STD = CXX11 to Makevars.in fixed it right up. Just a heads up in case you start getting Mac build failures.

Windows Installation Problems

I am struggling to install RProtoBufLib since the changes 15 days ago and I was hoping that you may be able to help. I have no issues installing the package on a mac. This is what I get when I try to install the package on windows:
