Machine learning for higher-order regulatory features in chip-seq datasets

Overview

This is a repository for exploratory code and results pertaining to machine learning for detection of higher-order features (e.g. DNA looping, TF polymerization) in ChIP-seq datasets. We wish to discover the “secrets” contained in ChIP-seq data, hence chipsecret.

Setup

Some data used in this study is currently unpublished. Please contact patrick[dot][email protected] for details.

We assume you have installed:

• bowtie
• standard POSIX environment, e.g. Python 2.x, curl, make, &c.

Then type:

$ make
