This seems to be because I removed the content_reference event references from the schemas that were left.

Can you send the output of:

That is normal behavior as you have 2 conflicting versions of @octokit/webhooks-types.

You cannot reliably use different type versions from the one required by @octokit/webhooks, as it may cause type issues just like you are experiencing.

We have to update the @octokit/app and then octokit packages to use a newer version of @octokit/webhooks. After your problem should be resolved.
