I'm not sure what CleanMyMacX removes, but it probably removes some files required for PHP Monitor to work correctly, so it's not surprising that this may happen...
Unfortunately I can't do anything about what other apps remove! Does CleanMyMacX let you know which files are being removed?

Yes it does; I think what you said is right, CleanMyMacX deletes files related to Homebrew as well as PHP Monitor cached ones as described below.
