The above classes do not show up in the indexing tree since the SPARQL query that generates it expects all returned items to be individuals. The fix should be to create punned individuals for each (so called 'class instances').

This is an issue since otherwise the 'indexing tree' is more of an 'indexing list' or 'indexing mess' and thus hard to navigate and use.

One comes from DOID, the other from MP

The file obc-ide-indexing-instances-and-classes-region-neutral-punned-instances-and-classes.owl tries to import the following http://purl.obolibrary.org/obo/apollo_sv/v4.1.1./apollo_sv.owl

This PURL does not resolve. I thought it did at one point, but a quick check of https://github.com/OBOFoundry/purl.obolibrary.org/blob/master/config/apollo_sv.yml shows that there is no current entry that would make it resolve.

I am not sure what happened. There is indeed a 4.1.1 tag in the Apollo-SV repo here: https://github.com/ApolloDev/apollo-sv/releases/tag/v4.1.1

So first step is to fix the Apollo SV PURL resolution, which might resolve the problem entirely. But for now this issue is breaking the OBC.ide OWL2 files located here.

The file obc-ide-indexing-instances-and-classes-continent-of-North-America.owl is missing connections from populations to their biotic ecosystems.

For example, H5N8 is Seattle, Canada, LA, and US, H5N2 in same regions, and H2N2 in same regions.

The Europe file looks ok. Need to check the other files.
