Hi,

I was looking at the atlas probability images on neurovault, but could not find a listing of which volume corresponds to which nuclei (the nuclei name is not included in the filename):

It would be convenient if you would include a text file that lists this mapping, e.g. (I only checked the first 2 nuclei)

A few suggestions:

• add an input argument for nthreads
• if probability atlas is 4d, then WarpImageMultiTransform is not appropriate; you need to use WarpTimeSeriesImageMultiTransform (currently only the first volume of the probability atlas gets transformed)
• make input probability atlas optional; it can be transformed at a later step using the learned affine & warp
