Aging research

This project is to study aging process and how to overcome or reverse it. See also Google Drive.

Learning git

To participate in this project, first of all, you need to learn about git. First, install git-scm. After installation, you can right-click and select git bash here. If selected, bash shell will be executed at that location. For more information, see also git-cheat-sheet. To make local clone (or repository) of project to your computer, run the following command:

# in case that you are using Windows OS

Packages

MaBoSS simulation package

MaBoSS is a Markovian Boolean Stochastic Simulator, and is described in (paper, output-format, online). MaBoSS can be run on Linux or Windows OS, but I will explain the installation process for Linux OS. You can download, build, and install MaBoSS by running the following commands:

cd usr
wget https://maboss.curie.fr/pub/MaBoSS-env-2.0.tgz
tar xvfz MaBoSS-env-2.0.tgz
cd MaBoSS-env-2.0/
./check-requirements.sh
# if there are missing dependencies, resolve them first before you continue to next step.
cd engine/src
make
# or
make install
# Then, you can find the bin file MaBoSS.  

After installation, run the following commands to enable MaBoSS to run.

cd MaBoSS-env-2.0/
source MaBoSS.env

If you do not want to run the above command for each time, add the following code lines to .bashrc:

  1. 로직 수정을 automation 하는 것에 모두가 동의함
    (1) 특정 pathway에 초점을 둔 Signaling network를 범위로 함 (cancer와 aging 네트워크를 각각 구축)
    (2) 데이터 기반으로 작업을 진행하기 위하여 관련 논문 및 데이터를 모으기로 함
    (3) fibroblast가 암이 되지 않으므로 본 프로젝트에 적합한 것인지에 대해 토론함
    (4) CAF의 cytokine과 SASP를 비교하기 (multicellular level의 모델링이 되어버림)

  2. ML을 biomedical에 사용할 수 있는 것인지에 대한 주의가 필요함
    (1) aging이 linear하지 않음 (출산 유무)
    (2) 사망 시점도 있으면 정확도를 더 높일 수 있을 것으로 생각됨
    (3) 하나의 지표로서 사용될 수는 있지만 치료전략(인과관계)와는 거리가 있음
    (4) biomarker를 이용하여 기존의 연구 결과를 검증하는 식의 활용 가능
    (5) 이 프로젝트에서 reverse라는 단어는 기능적인 역행을 의미함
    (개체 수준의 나이를 역행하는 것이 아님)

우선 저는 노화를 막는 것이 가능한지에 대해 말해보겠습니다. 노화를 방지하는 것이 불가능하다고 많은 사람들이 생각하는 가장 기본적인 이유는 제가 지금 내리는 노화에 대한 정의에서 설명될 수 있습니다. 노화라는 것은 아주 간단하게 정의할 수 있습니다. 노화라는 것은 살아있는 것의 부작용입니다. 즉, 신진대사의 부작용이라는 것이지요. 이것은 완전히 중언부언하는 말은 아닙니다. 충분히 설득력과 근거가 있는 말입니다. 노화는 기본적으로 차와 같은 생명이 없는 물체에 일어나는 과정으로 우리에게도 일어납니다. 우리 몸은 자체 회복 능력이 있음에도 불구하고우리가 노화되는 것은 자체 회복 능력이 완벽하지 않기 때문입니다.

따라서 기본적으로 신진대사는 우리가 하루하루 살아갈 수 있도록 도와주면서 한편으로는 부작용을 가지고 있는 것이라 정의할 수 있습니다. 그 부작용들은 쌓이고 쌓여서 결국 건강에 이상을 초래합니다. 지금 제가 말씀드린 것이 신진대사에 대한 정의라고 할 수 있습니다. 결국 우리는 이렇게 볼 수 있습니다. 우리는 모든 일에 대해 일련의 과정을 가지고 있습니다. 노화의 진행속도를 느리게하기 위해서는 2가지를 모두 잡아야한다고 사람들은 생각합니다. 저는 오늘 그 2가지를 "노인학적 접근"과 "노인병학적 접근"이라고 부르겠습니다. 노인학 전문의사에 대한 이야기는 조금 있다가 하겠습니다. 병리학에 대한 것을 조금 알고, 노인학 전문의사들이 인간에게 시간이 흐르는 것을 조금 막아보려는 노력을 하며, 병리학을 일으키는 부작용들을 막는다는 이야기를 할 때 말입니다. 물론 제가 말할 것은 단기간에만 효과를 낼 수 있으면서 장기전으로 봤을 때는 승산이 없는 이야기일 수 있습니다. 왜냐하면 노화는 결국 사람들을 병에 걸리게 하고, 병에 걸리는 빈도수는 시간이 흐르면서 점점 커지게 되기 때문입니다.

우선 저는 왜 이 리스트가 완벽하게 채워졌는지에 대해 말씀드리려 합니다. 물론 누군가는 생물학적으로 접근해서 말할 수도 있겠지만 말이죠. 어떤 사람은 이렇게 말할 수 있습니다. 우리는 무엇으로 만들어졌지요? 우리는 세포와 세포 사이에 있는 물질들로 만들어졌습니다. 어떠한 위험들이 축적되어 있을까요? 정답은 수명이 긴 세포들입니다. 왜냐하면 단수명 세포들은 손상을 입으면 단백질 가수 분해에 의해 단백질이 파괴되듯이 파괴되면서 손상 또한 사라지기 때문입니다. 그렇게 되면 문제는 장수명 세포가 됩니다.

흥미로운 질문

관객: 지구 상의 종들은 번식을 할 수 있을 때까지 살기 위해 면역체계를 발달 시키며 진화해왔습니다. 하지만 제가 아는 바로는 종들은 죽기 위해서 발전해왔다는 것입니다. 세포들이 분열될 때마다 말단 소립은 더 짧아지고 결국 죽게 되기 때문이지요. 그렇다면 왜 진화는 불멸에 반대되는 방법을 선택했을까요? 아니면 진화는 결점이 있는 과정인 것인가요?

AG: 좋은 질문이네요. 제가 논쟁의 여지가 없는 대답을 해드릴 수 있겠군요. 제가 말씀드릴 대답은 현재 많은 사람들이 동의하고 있는 것이고 저 또한 동의하는 대답입니다. 노화라는 것은 선택의 결과가 아니고, 진화는 진화에 대한 무관심의 결과라는 것이지요. 다른 말로, 노화가 진행되는 이유는 노화하지 않는 것이 어렵기 때문인 것이지요. 노화되는 속도를 줄이기 위해서는 더 유전학적인 방법과 더 복잡하고 정교한 유전자를 필요로 합니다. 그리고 그 유전자들은 우리가 더 많이 자극할수록 더 오랫동안 존속합니다. 따라서 진화의 정도는 크게 문제가 되지 않습니다. 유전자들이 각각의 형태로 변화하고, 오랜 시간동안 존속해 있거나 생식하고 있는 지에 대해서도 별로 상관이 없습니다. 물론 각각에 대한 조절은 있지만 말이지요. 그 각각의 조절로 인해 다른 종류의 동물들이 서로 다른 수명을 가지고 있는 것이지만, 그것이 결코 죽지 않는 종이 없다는 것과는 관계가 없습니다.
CA: 그렇다면 유전자는 별로 상관하지 않는 일을 가지고 우리가 신경쓴다는 말인가요?
AG: 네, 그렇습니다.

Meeting 5/2, 모델링을 위한 데이터수집

1. 데이터 수집하기

노화와 암에 관한 세포주 수준의 실험논문을 리뷰하고, 논문 내의 실험 데이터를 수집 후 어떤 세포주를 중심으로 모델을 fine-tuning할지를 결정하기로 하자.

데이터를 수집할때에는 다음 사항이 포함되게 한다:

  • 실험생물
  • 방법
  • Treatment (처리약물) - Observation (분자측정, 페노타입 관찰)
    예를 들면, (treatment: Rapamycin,...) and (observation: mTOR,S6K,...)

Theoretical approaches for aging

It is necessary to examine aging in the theoretical aspect.

@sugyun, you will be interested in this paper because actually this paper provides the theoretical background of the paper on mutation and aging (#10). 얘네들이 정확히 수동형, 능동형 노화의 컨셉을 이야기한다고 볼 수 있다.

Organisms might have evolved the optimal life history, in which survival and fertility late in life are sacrificed for the sake of early reproduction and survival. Alternatively, the life history might be depressed below this optimal compromise by deleterious mutations: because selection against late-acting mutations is weaker, these will impose a greater load on late life.

The disposable soma theory is an optimality account of ageing, in which allocation of resources to reproduction jeopardizes somatic repair mechanisms and hence longevity. Selection intensity on early, beneficial effects will be stronger than on later, deleterious ones and so the optimal life history will include aging.

The optimality account of ageing has come to be known as the pleiotropy theory of senescence, because it is often developed in terms of genes with effects on more than one aspect of the phenotype, in this case on survival and fertility at different ages.

Verlingue et al. - 2016 모델을 시뮬레이션 해 봅시다. 시뮬레이션 패키지는 MaBoSS가 활용되었고 모델 네트워크는 SI009에서 추출할 수 있습니다.


이 연구가 재미있는 점은, cancer와 senescence가 동시에 촉진되는 병리적 상황인 당뇨를 모델링했다는 것이다. 하지만, 시뮬레이션 결과를 어떻게 그것과 연관시킬수 있는지 확실치 않다.
