clang 3.4 does not compile tre library about genometools

Well, one could override the make target for the offending object file. That's what I did for compiling samtools which also did not compile with -Werror.

That seems like good solution. Of course, you can also replace libtre with another library which gives us the functionality of regex.h on Windows. libtre seemed like a good solution at the time, but I'm not so sure anymore.

this seems to be a problem of ccache with clang. It compiles fine without ccache. This is not the first error where compiling something using ccache clang does not work. But as it compiles fine without ccache, this can be closed.
