Thanks for your inquiry! Can you verify for these taxa with q-value = 0, has the zero_ind table also indicated TRUE in the corresponding entries?

If so, these taxa were considered to have structural zeros. For example, when comparing group A vs. B for taxon X, if all samples in group A have 0 abundance, while the abundances of taxon X in group B are not all 0s, we will consider taxon X has structural zeros in group A, and it will be declared to be significant (one group has something while another has nothing) no matter what the test statistic is. P-value and q-value will also be manually set to be 0.
