Unfortunately that didn't fix the problem. Last time I remember running the apt-get commands manually and then the rest of the script.. might have to do that again.
A new version of /boot/grub/menu.lst is available, but the version installed currently has been locally modified.
What would you like to do about menu.lst?
install the package maintainer's version
keep the local version currently installed
show the differences between the versions
show a side-by-side difference between the versions
show a 3-way difference between available versions
do a 3-way merge between available versions (experimental)
start a new shell to examine the situation

Found a solution that worked for me, created Pull Request #10

I tried a slightly different approach and it sitll should work:
sudo bash -c "$(curl -fsSL https://raw.githubusercontent.com/dokku-alt/dokku-alt/master/bootstrap.sh)"
Why I think this is better? Nothing is assumed, because you have control over interactive terminal. What do you think?

I'll have to give it a try. How about an ENV variable that does the force yes and new conf? Assuming nothing is good but for people who want automation, interactive dialogs are a big no.

Maybe we could add switch to install.sh: --force-yes
to allow fully non-interactive installation?

+1 I can confirm that t new approach works, it should definitely be used vs. the old one.
I'm a bit too swamped now to implement the --force-yes switch. I will try to create a new PR soon.
