By the way, I tried to configure the npm registry using:

dokku run sample "npm config set registry https://registry.npmjs.org"

But it didn't work:

/bin/bash: npm: command not found

from dokku-alt.

I just got the same error. It turned out that the error is not about dokku-alt itself but about node-js-samples.
See:
heroku/node-js-sample#83

The workaround was to remove "npm-shrinkwrap.json" and commit like:
% cd node-js-sample
% git rm npm-shrinkwrap.json
% git commit -m "Removed npm-shrinkwrap.json"

from dokku-alt.
