I wrote this before I started taking testing seriously. Anyway, minor oversight.

Care, in your function search, you use :

for (p = 0, len = parts[i].length; p < len;)

But p is not defined. You can fix it by adding p like that :

var parsed = Jaguar.parse(selector), i = 0, l = parsed.length, r = 0, len,
parts = [], results = [], hasDupe, removed = [], p;

When using a simple :not selector, the correct results are returned, for instance:

img:not(.something)

But when using more complex :not statements, like so:

img:not(.different):not(.amazing) or img:not(.different, .amazing)

All elements in the DOM are returned, including HTML, HEAD and BODY, for example.
