To remove a file, you can just right click it in the left navigator. You can delete and rename using that method.
To upload to a specific directory, you should just have the left navigator open to that directory. Are you trying to upload directly into the my-pi-projects, or into a sub-directory of that repository? I recently added the upload feature, so there certainly could be bugs. Thank you for your help in tracking them down!

I was trying to upload into "My-Pi-Projects", as it was a single python file, and I was sitting in the my-pi-projects directory at the time of the upload.

Upload does work if I create a project folder first, and go there before uploading the file. When I uploaded the file, I wasn't thinking in terms of a "Project"; it was just a simple one file python program, and I didn't feel it warranted its own folder. Hence, I tried to upload it into the root directory, which is where things went haywire.

Thank you for the further research into this. I didn't think the upload feature was available unless you were in a project folder. I'll have to look into that...
