changing the DARKFILE header to the new dark file created by the CTE correction file does not work reliably. This should be fixed. Also check the BIASFILE population

A file should be produced which contains all of the information you need to reproduce an extraction.

When a given x and y order hang in the herringbone correction, the code should try the next order. This isn't working correctly. An example of a dataset for which it hangs is obvm90f9q (this is a 60 second dark).

I would like to move all paths to a config file to facilitate using this code on different machines

The background that is added back into the background and gross column of the x1d file is too high. I made the change to divide it by the exposure time, but I haven't tested this change.
