I've encountered this issue myself. Temporary workaround for users is to click on 'Clear User Data' in the help menu of the tray icon.
I believe this is due to the Chromium version shipped within Electron 4. Websites are able to check the browser and OS separately from the given user-agent that the app is injecting currently (which is a work around in itself)
When I get around to upgrading to ^6 this issue should be resolved.

I can only broadly suggest investigating how (and less so, why) WhatsApp is refusing certain user agents. For example, are they actively detecting Electron runtimes?

My current work around for WhatsTron to date has been to update the user agent when ever I release a build to the latest chromium version running on Linux. Not a perfect solution.
A secondary work around as stated above is to clear user data when it's encountered. Again, not a perfect solution. It seems it's not a recent issue either as is discussed here on StackExchange
I'll update the user agent now and leave it to build. I'll make a release tomorrow.

After a little testing I'm approaching the conclusion that facebook is actively blocking electron browsers.
I've tested versions 4, 5, 6, and 7 all with and without setting user-agent, with no different outcomes in devtools or behaviour
