Hi,
Yes, the files are processed relative to the working directory, it is mentioned in the README under the config option "files": "All file paths are processed relative to the process working directory".
Basically what it means is that the glob patterns should also be relative to the process working directory. In case you are not running from the "root" of your project (i.e in some subdir) then the DEFAULT glob pattern will not match and you will have to supply your own glob patterns.
The solution would be to use something like that:
var path = require('path'),
rel = path.relative(process.cwd(), __dirname),
var alljs = path.join(rel, '**', '*.js'),
var noNodeMods = '!' + path.join(rel, '**', 'node_modules', '**'),
var njstrace = require('njstrace').inject({files: [alljs, noNodeMods]});

I think that the solution you had in your PR will not work if you run your app from a deeper than 1 level subdir (e.g node ../../app.js). the DEFAULT glob patterns can't handle all situations nicely, if you have another idea please share... thx!
