Having a closer look into the PRs for the project, I think @damiani is already working on something (#79) related to this, however, don't know yet if it's the case and if it solves the issue

Yes, a change to how this is handled is in the works; in the next release, you will be able to specify source and build locations as part of the configuration array in config.php. In the meantime, though, you can accomplish the same thing without using bootstrap.php, and instead just add your $buildPath or $sourcePath overrides to config.php, before the config array is returned. So in your case:
