As FPDI does not modify a PDF document but imports it page by page into a structure which can be re-used with FPDF, all content outside a pages content stream, like annotations, get lost. This is the default behavior of FPDI.

By using something that would really modify the original PDF (you may check out our SetaPDF solutions). Otherwise there may be a chance that we are going to implement something that is going to copy a subset of available annotation types in the future. Time will tell...
