Isabelle comes with its own Z3 binary. Are you using a release version of Isabelle for this?

The trace looks like you didn't follow all of the steps in the setup guide -- could you try these and make sure you are using the Isabelle version that comes with the repo manifest (see at the top of the README or a vanilla Isabelle2020? )
