Another issue that might arise here is that we have the many zero-length CDR3 regions. Shouldn't we set a minimum length?

It could be an additional function parameter.
Why is it a problem? Wouldn't it just cause an additional peak at 0?

Right, it is not necessarily an error. Just looks ugly. But it does not have priority.

The pseudocount term is probably a bad choice. It should rather be "weighted counts" or "normalized counts". Since we already have a great function for fractions, It should also be integrated into the spectratype tool.
