Indeed, the problem seems to be that a trip is broken AT the terminal, meaning the segment connecting the trips to those points is broken.
Possibly, this could be fixed by giving terminal stops (or all stops?) a larger distance within which they can snap to the trip.

This will be a problem for default geometries especially. And the solution suggested by those cases is different. If the terminal stop is reasonably close to the last vehicle, simply run it forward at a plausible speed until it reaches the stop.
