Yes, it looks like that is the problem. I never use the node binary distributed by debian and I read there were problems with a previous package that had a binary named node as well.
It looks the easiest solution would be to have a symlink. See: nodejs/node-v0.x-archive#3911 and specially nodejs/node-v0.x-archive#3911 (comment)
I'm not sure if it's worth trying to fix this

It looks like the best solution is to install the package nodejs-legacy https://packages.debian.org/sid/nodejs-legacy
I have not yet checked how the node.js Debian applications are doing with the binary renaming.

After installing nodejs-legacy npm install now works.
I propose to update README.md (since it is for Debian systems) to add:
apt-get install nodejs nodejs-legacy
