Did you installed the jack-dev package on your distribution (which one is it by the way) ?

Also, jack --version isn't what you want. The one you want is jackd --version.

It's Ubuntu 16.04.1.

I cannot find any jack-dev packages via apt.

Also I managed to compile the tar.gz version I got from sourceforge, so I'd say I've got all the packages I need, it's just the version I cloned from github and the configure file I created with autoconf that is throwing the above error.
