Are you using this? You need to enable it as the first place, it seems that you should enable each syntax specifically.

Yes I am using exactly the same package and looks like what you suggested is the only way to address the issue currently.

It is actually a bug of that package p3lim/sublime-highlight-trailing-whitespace#1

It should not ask users to specify the setting in "Preferences.sublime-settings" which applies to all views.

I could make a workaround of it though.

You could use view_settings as a workaround. However, ideally, this issue should be fixed in that package because the setting highlight_trailing_whitespace should not be applied to all views.
