my Mac automatically offloads them to the cloud if I haven't opened them for a few days.

My best guess is that there is a cloud-related factor.

Where is the project stored - is it only on your local computer, or is it also in OneDrive/iCloud/similar?

If the project is in a cloud folder, please try copying it to a local directory that doesn't experience any automatic cloud-offloading/downloading.

Also, when this happens, please check under View → Show log for any messages or other information that could be helpful.

Hi Pete,

Thank you for the swift reply! The actual project file itself is stored in a local-only folder, since it is a much smaller size than the image files themselves. I apologize for not including the log, I was in full panic mode when I first realized what had happened and didn't think about looking through the log or at the version until much later.

Do you think there is any way to get this data back? And do you think it will be safer if I have everything on an external hard drive for my next project, including all image and project files? I can also make individual project files for each image to avoid losing too much data at once, but that seems like a pretty time-consuming/ computationally intense option.

QuPath already stores the data for each image in separate files called data.qpdata, so splitting up the project probably won't help.

You can find these data.qpdata files by hunting through the subfolders of your project.

If they are usable, it should be possible to open a data.qpdata file by dragging it onto QuPath directly (ideally without a project open, since otherwise QuPath will attempt to import the image to the project).

Working off a local disk should be best, especially for project data. The images can be elsewhere, but using cloud storage can be really troublesome - unless you've made sure that they are also kept on your device, and there is no possibility of them being automatically offloaded.

The file format of your images may also be relevant: .mrxs and .vsi have lots of little files for a single image, which complicates things even more with cloud storage since some might be present and some not.

I'll close this because at this point there isn't enough information to identify any bug in QuPath that we can address. It seems like it is probably related to the cloud storage.

If you have more info that shows it's something that can be fixed in QuPath, please feel free to reopen this.
