Works for me on the same machine, but I saw that issue a while ago. I think I concluded it was due to a problem with either smex or ido-ubiquitous. I'd suggest making sure all your packages (and git submodules are up to date) -- try commenting out the line in init.el which requires init-ido, then you should be able to start up normally, after which you can M-x package-list-packages, press u to select available upgrades, and then x to apply them.

Thanks for your response. This behavior occurs with a freshly cloned repository. All the submodules are up to date and in the "package-list-packages" buffer, none of the installed packages have upgrades, probably since they were just downloaded minutes before. I can disable the load of init.ido.el, but then I don't have ido. Do you have any other suggestions? Thanks.

Sure. In init-ido.el, try selectively disabling ido-ubiquitous and smex to see which one is causing trouble.

It's odd, though. Which Emacs version do you have? When I saw the same issue it was with an Emacs snapshot from a couple of months ago, IIRC.

I seem to have 24.0.92.1, and all is well. Worth you trying a newer nightly build from emacsformacosx.com?
