You have it set up correctly. That's what I see too. It's because the S3 interface just assumes that /
denotes folder structure. You can still access everything using the correct URL, the UI just makes it a little weird.
The empty directory is from the //
of http://
, and the root document is stored as a file but displayed as a folder on the UI due to the trailing slash. Not ideal, but being able to access the unique, canonical URLs directly without having to change them has an advantage.

On this note then. I can't find the https://www.example.com/ (homepage) cached file. You said it's the folder. If I delete that in the S3 UI, won't it delete a whole folder of caches? Suppose I can use the API to list them and delete the correct file
Update: Didn't realise until now, but you can just do a POST to the homepage to update cache :)

Yeah, their UI assuming the folder structure leaves some features to be desired. We currently use their API to delete pages as needed.
