Thanks for the careful report. I can reproduce this. It touches multiple issues, one of them is the smart operators which in my opinion should not be part of ESS at all.
I am fixing this on ESS side. It should propagate to MELPA soon. Please let me know if it works.

the problem went away in my work settings when I load polymode only after loading ess+auctex+ a bunch of other packages.
Why the problem reappeared in my setup I do not know. Trying to add peaces of my standard init.el to the minimal setup only revealed quite some packages that interfere with ess-smart-operators, in particular mic-parens and cdlatex. They tend to turn off the smart-operator behaviour completely. I did not yet discover the culprit for re-introducing the wrong indention code.
Anyway, the problem is solved for me.
