This bug is not necessarily caused by your code, but by conflictions with other packages. Because when I rewrite the subset function with dplyr::filter I get the same error data, but when I work with the data.frame object ,dplyr::filter works fine.

It does work. It seems that the read.maf function accidentally converts type of all the columns to character.
In addition, after using the subsetMAF function all columns are also of character type
