Hi gavinmdouglas, Thanks very much for your help. The problem is that I run out of the computational resources. By giving more computational resources, I have successfully pass the fragmentation insertion step!

Is anything written to /tmp/qiime2-q2cli-err-cby4nvz1.log?
I would first recommend re-downloading the files in case they are malformed. You could then try re-installing qiime2-2018.11 (which includes q2-fragment-insertion).

I failed to find the /tmp/qiime2-q2cli-err-cby4nvz1.log
I re-downloaded the files and also updated qiime2 to qiime2-2019.1, but same error there...

That's strange - those exact commands have been run numerous times in the qiime2-2018.11 defined environment so I'm not sure why SEPP would fail. You can export the input files (with qiime tools export
) and run the run-sepp.sh command yourself to see a clearer error message though. The -a and -t options specify the reference files and the first input option would be the mammal study sequences.
