Maybe the issue is similar with #26. In PF4J, each plugin is loaded using a PluginClassLoader instance and maybe this class loader instance must be passed somehow to Jersey.
I don't have a great experience with Jersey but I'll study a little bit the relationship between Jersey and a custom class loader.

I looked at PackageResourceConfig but I cannot give you an answer why "The ResourceConfig instance does not contain any root resource classes." I don't know how PackageResourceConfig localizes the package (in pf4j the path is plugins/plugin-id/classes/...) and scans all files/classes from this package.
Please try a simple test and use ResourceConfig.register(MyResource.class) instead of PackageResourceConfig.
