After debugging this, I'm suspecting that the libGL and libEGL libraries we drop in from the L4T drivers kit are the culprits here, or one of the libraries that they pull in that are Tegra-specific. I wouldn't expect them to work properly under qemu-aarch64.
Not exactly sure how to solve this, though. Have mesa build real libGL/libEGL libraries for us that everything can link against, then drop in the Tegra-specific binary copies at rootfs creation, perhaps?

Keeping the mesa binaries around and using them for running gi-r-scanner in the qemu wrapper appears to take care of the problem.
