What are you using to watch/stream/download the video? If you're streaming a video to anything that isn't native YouTube (Desktop or mobile app), the max resolution will be around 720p due to the fact that anything above that YouTube splits into two seperate files for the audio and video.

For the split audio/video situation, mencoder is my favourite tool to re-mux. ffmpeg might also do, or for the by-hand approach, I use Subler. The first two can be automated, being command-line tools. (The third probably can? Automator and/or Apple Script? Ultimately it uses ffmpeg behind-the-scenes.) A more difficult situation is Google's choice of codecs.

For the highest resolutions, Google seem to strongly prefer using the WebM codec, I've found. Which, of course, fewer devices can play natively and would require a server farm (or expensive third-party service) to transcode. A few of the "astonishingly tiny files" end up being H.265, upon investigation. (Think: 30 minutes of gameplay in 6MB of space.) H.265 is good people, and is broadly supported, by comparison.
