I wonder where and when in the translation workflow would be a good place to add such commit message.

As this would be optional and mostly not used, I am thinking of some (by default) hidden field, which would need to be filled together with the change or bulk replace.
There is also danger, if the change would include multiple strings, that the sync would be run in the middle of changes and the comment will appear for in one commit only and not in the other. Is there some ticket prepared for the behavior, we mentioned in London, that Pontoon should not sync to the repository when someone is actively working?

Basically, every translation with a bugzilla id should be separate commit (?)

We talked about using hashtags in translation comments (bug #1203265) to categorize translation issues by MQM types. We could use something similar for commit messages (e.g. #bug-abc, #fix-bug-xyz or some other notation).
