I just added this in my latest commit at milgner/boxroom@71f63546ecb6d2e55db94df5377d92373fb68fd4
Of course, Plupload uses jQuery so I went ahead and replaced Prototype as there wasn't that much Javascript anyway.
Regarding the styling it still looks a bit rough around the edges and uses the default Plupload CSS, but it's working as I think it should.

In case you are interested: I just updated my patches to reflect the upgrade to Rails 3.1 and other recent changes in Boxroom.
Of course the migration from Prototype to jQuery is still in effect as jQuery is required by Plupload.

It is now possible to bulk upload files. Extracting a zip file isn't possible yet, but it I may add that in the future.
