The upgrade worked as suggested, and in the upgrade wizard I see there are no more unamanged stuff :)

I found out that the connection reference is for Dataverse Legacy:

Unfortunately it looks like you've hit a product bug around upgrade.
The issue is around dependency ordering.
Flow X uses Connection Y
Both Flow X and Connection Y are deleted as part of the upgrade
The product is attempting to delete Connection Y before Flow X, which is cannot do.

As a result, in order to upgrade you will break the dependencies.
You will need to:

1. Delete the _Upgrade solution
2. Open all the flows above, delete most of whats in them, and resave
3. Do this until the connection reference no longer shows dependencies
4. Try the upgrade again

The product team is aware of this issue but the fix has not yet come out.

Thanks for the reply. The Flows are in a Managed solution, editing these Flows will create an unmanaged layer. I recall we should remove unmanaged layers prior to the upgrade. How should I proceed?

Also, I didn't find the _Upgrade solution, so I'm assuming I should be OK.

Those flows are getting deleted so you don't need to worry about the unmanaged layers. And any flows that are left but which we just removed the refence, you can remove the unmanaged layer after upgrade.
