jPSXdec does give you the ability to replace XA audio with your own. It's only available through the command-line. Take a look at chapter 6.3.2 in the manual. Specially the -replaceaudio command. Be aware that the new audio length must be precisely the same length as the original (down to the sample).
Also you'll definitely want to use v1.06. There were several bug fixes to replacing data.
