That's because in the first case the children being rendered still contain a false value, so the array of children may look like this:
[false, Object, false, ...]

Which is not currently handled by the container logic... I didn't plan such a scenario, so let me do some testing and I will add support for it shortly.

While waiting to be handled by the container you could do something like:

    renderChildren() {
        const children = [];
        if (this.state.firstVisible) {
            children.push(<ReflexElement>1</ReflexElement>);
        }
        children.push(<ReflexElement>2</ReflexElement>)
        return children;
    }

    render() {
        return (
            <div className="App">
                <ReflexContainer orientation='vertical'>
                    {this.renderChildren()}
                </ReflexContainer>
            </div>
        );
    }
