I'd like another option to "install all" so it only makes you choose on items which are more than 1 entry
That's a good idea! I'll look into it. Additionally the program could ask if existing mods should be skipped.
Also, there should probably be more output in the beginning and between the steps, like how many mods will (still) need to be installed.

Didn't it do that already? hahaha
Since I started a new server using the program, didn't notice that...
(10minutes later) Oh, I've tried in an old server.ini and it appear mods already installed with the [x]

I've been thinking if there will be useful another option to "remove mods not on the list" and "remove mods on the list"
For as long as I'm using this, that option is never happened to me to be wanted in any case...

Perhaps it'd be even better if it showed you a selection of all the collections mods upfront, so you could skip certain ones and narrow down the list beforehand. What do you think? It's an additional step, but could save hassle afterwards.

If the list if owned by the user, he will be able to change it very easily on steam...
But if someone is using another one's list, then they'd find this useful indeed.
Now you touch it, what about a reverse? Convert this server into a collection.
That's very asked for a lot of people who install all by hand. A list to share to all player for them to know exactly which mods are in.
And it would be easy to construct as collections ask for a name and description it could used the server info inside the ini to fill those fields.
(maybe steam also asks for a picture to be mandatory for a new collection, not sure)

I will be looking deeper into this, but just now I couldn't find any info on available API endpoints for creating/managing collections.
