Hum, I think it was debian. but there was a lot of package compiling in and lots of terminals with different user here and there, and installs both with npm and apt, so I'm not sure this was the issue anymore.
In the end we acchieved to run jupyterhub on they brand new toy server, but as root.
So I'll close.
Side question for jupyterhub and single-user server. Is there any way to capture output of subprocess and print it when launching the subprocess fails ?

The output goes to the terminal by default. Do you want to show it in the web UI?

No, some component of single user server was crashing and the traceback in terminal was just fact that Popen was failing without the actual output of the subprocess (like configurable-http-proxy not found, or cannot import tornado4) and with the multiple user involved in the things it took us some time to figure out we use the wrong terminal to install packages.
