My apologies for how confusing this is right now, unfortunately my primary focus has not been on the jruby-gradle-war-plugin which means it is in a state of broken-ness right now.
The fact that com.lookout.jruby also still exists was a bug, I've since deleted it from the repositories; it was remnants of early prototyping of the JRuby/Gradle plugin idea.
I'll update this ticket and close it when I think the war plugin is safe for consumption :(

@themasterchef I've released v0.1.3 of the jruby-gradle-war-plugin which is a good, fully functioning version of the plugin. I've also got a hellowarld project which has a good example .gradle file to use.
