I'm already running into problems on my Javascript front end because it refuses to parse partials that start with a separator, e.g. {{> /common/user}}. It could be the Handlebars parser that I use on the frontend (YUI) but it could also be that Handlebars.java is breaking the rules by allowing directory style partials selection.

Hi Marc,
Handlebars.java isn't breaking the rules, have a look at the Mustache specification. The main differences is that it runs on the server and has access to the file system.
Also, I use the Handlebarsjs as reference (not the YUI implementation). I just tried your use case here and common/user
looks for a partial common.user
, the slash is replaced by a dot.
In the meantime, you can say: common/user
and it should work. subFolder vs. subFolderwithDashAtBeginning
Thanks
