I'll take a look, but I strongly suspect that this is a bug in RetroArch rather than the core.

You're right, my bad sorry to be a bother.
I've tested few other cores and it also happens in mupen64 , I also found a fix, I had to enable under video synchronization, sync to exact content framerate, which requires VRR Gsync or freesync which my screen supports neither but hey it works.
