It's fully intentional that the profiler does not do this. The reason is to isolate measurements from any user-specific init scripts that could lead to different results for different people measuring the same project.
We could of course change this if it matches people's expectations better.

I've documented the --gradle-user-home option and the reason for the default that the profiler uses.
