The main reason for having the index.yaml in the ignore lists, is because they are producing a lot of conflicts when working with many people and we used to have scripts that would generated them all when needed.. (command line script that would hit all the URLs that we needed the indexes for)

I can see the problem though with the login when deploying a brand new indexless app..

well, isn't the purpose of gae-init to quickly get people started with a powerful template?

later on with bigger teams or when you have become too advanced you might want to ignore index.yaml even though i actually can't see why you would... it's a nice feature that new indices get autogenerated, but you should never commit them in the autogenerated place (and have a word with devs who do)... once you know you need the index you should move it above the comment line in the file so it's then manually defined and the file stable...
