Should flush also clean the "temp" folder? about gae-init

That is by design.. even though from gae-init perspective you can see only the storage there in real life you might want to have more and some testing scripts or file that you simple don't want to end in the repo without explicitly defining that.. so the run flush does exactly that.. it flushes the GAE related things and everything that we don't know that could be there stays intact.. since it's not affecting the repo it's up to the end user to do whatever they want with the temp directory..
