I deleted this folder manually nuclide/pkg/nuclide/server/node_modules/nuclide-clang and then ran the setup script, it completed successfully.

Yes, you should re-run ./scripts/dev/setup when you update your Nuclide repo. Some people have run into problems if you ran the script as root at some point, so don't do that :)

Also, when in doubt, run git clean -xfd to blow away all of the symlinks and things that the setup script creates.

what if ./scripts/dev/setup installed a git post-hook of sorts to automatically run on branch changes and git pull? Stay synced by default, and have it opt-out-able?
