If viewing it locally, make sure you're using the option to view the website output. If you just open a file from the folder, the script will be blocked and it will cause all sorts of odd issues with the page display.

How do you mean "option to view the website output"? In the GUI? We don't use that.
JavaScript is enabled in the browser though, so scripts should work.
This feels like a fairly significant regression for us; we ship the HTML docs with our libraries, and without the TOC the usability is rather limited.

OK, just threw the output into IIS and sure enough, that way the table of contents does show up.

It's the browser that blocks the script so I have no control over it. There's an option in the standalone GUI and the Visual Studio extension to view the help output. For website output, it will launch an IIS Express instance to view the output so that scripts work.
